Removed repo packages are not replaced with a sync

Description

Within a Product -> Repo:
1. Manage packages -> Tick top box for all -> Remove packages.
2. Sync repo.
3. Tasks completes with 'no new packages'.
4. Repo is empty.

This was previously opened as bug 13359 which was marked as a duplicate of 13166 and closed for release 3.0 - however I have been working with 3.0.3 today and this is totally reproducible - I wanted to resync a whole repo so deleted all packages exactly as described above, then performed a sync. The repo is now empty and remains empty, showing "no new packages" every time the sync is performed.
